On the PCQ, there is a place to input SAT score. If we do not meet, or are barely meeting the minimum SAT requirements, do we just put our highest scores and submit the PCQ or should we wait until we get improved scores back? Thank you!

I had put in scores from the ACT that were not meeting the minimum in the math category and I was even told so but to keep updating scores. I eventually raised the score, finished applying, and received my appointment. They look at your top scores.

Put your scores in, but also take the test again and improve those scores

If you are taking the SAT in May or June, then you would not be placing yourself at a disadvantage by waiting until you have those scores. Not much is going to happen in the interim. It really depends on how you feel about your scores. There is no harm in waiting. Also some form of prep for the SAT does payoff for many.
