I am reapplying to the Naval Academy this year, and I recently submitted everything and secured a congressional nomination. My college transcript was the last thing to be submitted (it took a while for USNA to process it).

I received a call a few hours from the Admissions Board telling me that I have been deferred and that they would like a semester transcript (I'm not sure if I got deferred because of my file or because I sent in a quarter transcript). I'm currently attending a 4 year university that is running on the quarter system (we're switching to semesters next year) so I submitted my autumn quarter grades. I explained this to the person on the phone and she seemed to be a little confused about my quarter transcript. It didn't help that "EM Credit" (i.e. AP credit I validated in high school) was listed on my transcript which confused the board even further. After I explained that the college I'm attending is currently only on the quarter system and that the grades I got for autumn quarter are all I can submit for now, she said that she would put a note on my transcript and send it back up for review in a couple of days.

Has anyone else had a similar problem or have any feedback?

I'm a college applicant too and I finished my application fully on Dec 27th. I haven't heard anything back from the academy yet. But here's the good news for you. The admissions board decided to take another look at your application instead of straight up denying you. So If you did well with those quarter semester grades you might be accepted.

But I'm curious what are your college stats and when did you finish your app?

My college transcript (the last piece to be submitted) was sent in a while back in December, but CIS says it was "officially" submitted 17 JAN 12. Congressional nomination was received 19 JAN 12.

As far as college stats go: currently a College Program NROTC midshipman, currently taking Accelerated Calculus 3 (i.e. Multivariable Calculus for Honors Engineering), Physics: Electricity and Magnetism (also for Honors Eng.), Honors Engineering Fundamentals and Lab 2, Naval History (i.e. "Naval Science 2").
Last quarter, got an A in Naval Science, A in Engineering Survey (that 1 credit hour thing every freshmen takes), B- in Accel Calc 2, C in Physics: Mechanics (honors eng version), C in Honors Engineering Fundamentals and Lab 1. (2.6 GPA for autumn quarter)
Current PFA score: 265/300 (maxed pushups and situps; mile and half run needs some work). Currently a squad leader for my company (4/C usually don't get billets but my unit felt I was trustworthy enough to get my first billet early).
