I appreciate that most of a Computer Science curriculum is computer language neutral. However, in the 2015 Curriculum Handbook I can't seem to find any mention of any specific computer languages and operating systems which are used as part of the Computer Science curriculum at the Academy. Does anyone have any information on the USAFA CS departments practices? Does it vary from course to course?

For CS110 (the core class), they use Raptor which is flow-chart based. It's not coding. The honors 110 class uses Processing, which is similar to Java.

Later you can learn Python and other languages during the CS degree.

Engineers take a MATLAB course and will become decent with MMA by Wolfram. Ops Rsch majors learn VBA and R. You will likely be learning some sort of language as a techy major.
