If you are not on a NCAA team, do you get to choose what intramural you do? How does that system work?

Like many things in the Army, you will put in your preferences and hope to get the one you wanted. Sometimes it is first come, first serve. The Athletics Officer (a 4th year cadet) is in charge of filling up the teams in each company and has certain requirements that must be met.
You can also just try out for a competitive club team instead.
