I have won the MO NROTC scholarship to Michigan. However, I have been deferred. However, I won the principle nomination to USNA and medically and physically qualified. I would assume I am academically qualified.

Question is, I have received a packet of stuff to turn back into the Marine Corps. Should I continue my pursue for this scholarship?

Yes. You should accept the scholarship. When you receive an appointment you might inform them you plan on going to the Academy. However, there are varying thoughts on this. Some folks believe you shouldn't inform NROTC you will not be using the scholarship until you actually report to the Academy; as insurance against an injury or something else that might keep you from attending the Academy. Actually that is the course I would pursue. Keep your plan B in place for as long as you can (assuming it is, in fact, plan B).
