I e-mailed to have my school choices for NROTC changed a few weeks back, and they promptly were, but I wanted to know, does this change move my Application packet "lower in the stack" or change anything such as when it will be seen? As mine was submitted very, very early in the first place.

No, for NROTC changing your schools order or choices has no bearing on your position in the stack or when it will be seen. The process for scholarship selection is separate from school placement.
