Talked to the liason between my college and the National Guard and he said I might have to take a semester off to do BCT/AIT. Will this mess with my ROTC training at all since I'll be graduating a semester late?

I would suggest talking with the Cadre at your school before making any decision on BCT/AIT.

Remember that you are not required to attend either BCT or AIT to be a SMP cadet, however if you want to get the GI Bill/Kicker you would need to attend both, if you can swing your college finances without the GI Bill then you would not need to attend BCT/AIT
 
If you move from graduating in May to graduating in December, you will move into the next cohort group.In a nutshell, you are bumped into the next year's class for accessions.
