Is there anyway to do this? For example, let's say you got into a varsity sport you didn't know you were gonna get on, or you just joined a brand new club. Is there anyway to reflect those changes on your application?

The only way that I can think of is to EMail your Admissions Counselor and ask.
That stuff is in your Personal Data Record. Once you hit upload, I assumed that part is done.
Maybe your Admissions Counselor can "unlock it" and let you add data to it.

It won't hurt you to ask, if you think adding the data will make a difference. Admissions Counselors are typically very helpful.

If I recall correctly, DS emailed his Admissions Counselor to update an activity. The Admissions Counselor requested the update come directly from the Guidance Counselor. Guidance Counselor sent an email to admissions verifying the activity. I agree with @THParent...I would start with an email to admissions.

You can update your file until Jan. 31 via email or snail mail. If it is a school activity, you need to have your school counselor endorse your submission (just as you had to do with your Candidate Activities Record) or he/she can send it directly. If it's something with objective proof (i.e., a certificate from a well-known organization with your name on it), you may be able to send that by itself but USNA may still want endorsement. You can confirm with Admissions.
