What College Courses should I take so that I can have a strong application when I reapply next year?
 
Would an honors program at a JC suffice, or does admissions prefer the applicant attend a university?
 
You need to read the section at the top of the page on reapplying. It tells you the courses you need are Calc, Chemistry with lab, English, and History and if you can, Physics. I know at USNA the Calc you take depends are which level you are qualified to take. If you have already taken AP Calc or something equivalent, you might need to take the next course, Calc II etc. The academy admissions board will really be focused on your grades in these classes your first semester at college. Again, they prefer you attend a 4 year university as opposed to a community college, unless your budget only allows you to attend community college. Our DS attend a prep college, which the moderators don't really endorse as much. It was appropriate for our DS and he did get an appointment after reapplying. He took all the above mentioned courses and earned A's.

Read the sticky at the top of the USNA forum for some valuable guidance on re-applying. Read also www.usna.edu for the plebe courses you should include in your freshman curriculum. Also if you have a viewbook from USNA you will find a schedule of courses for all four years. Note that the courses for the first couple of years at USNA are pretty cut and dried, so you don't have to get too creative. Admissions really will want to see how you handle the projected plebe year courseload at the college level. I have had candidates go the jc route and get offers. Remember, quality not quantity is important in this regard.
Best wishes to you and others taking a second shot... you will have lots of company in this second try. My three plebe year roomies and I were on our second try when we got our offers and there were a couple hundred others in our boat!
 
I took

Advanced Multivariable calculus
Differential equations
Chem 1 and 2
Composition
Literature
Chinese
Advanced US History
Information systems
Psychology

And got a 3.85. I am a reapplicant this year. I was told my course load was great and my grades were outstanding. Honestly I think I tools lot more and harder classes especially math than most reapplicants. USNA recommends calc and chem but recommend advanced courses if you can get them
