How should I organize all my stuff in my duffel bag? Do you suggest bringing extra bags (if needed in the field)?

Have the stuff you can and plan to keep with you on top and the stuff you plan to have stored near the bottom. It'll make the process faster.

Otherwise it won't matter how it's organized.

Bringing extra bags won't do you any good for Beast itself (unless it's ziplock bags). Everything you'll need for the field will be issued to you.

Gallon size zip lock bags - that way small stuff won't be dropped while someone is telling you to hurry up while you're switching between bags. One for toiletries, one for stationery, books, pens, etc; two or so for socks/underwear/compression shorts.

Is it advisable to wear our low-quarters, if we purchased a pair early, to R-Day?

Yes, wear your low quarters. Likewise, go ahead and wear glasses if you own contacts.

Yes, wear your low quarters and black socks--it saves so much time. Wear shorts--you won't have to remove your shoes when you change into the R-day gear and it will be hot while you wait in line. It looks geeky but most will be wearing the same. You want to be able to transition as fast as possible. The Knight has given spot on advice-use it
