Today, I received a letter from USNA saying that the Academy had been notified I requested a Vice Presidential nomination, and they would look at that paperwork along with my application to the Naval Academy. This would all be fine and well, except when I did the preliminary questionnaire, the USNA sent me an earlier letter that I was not competitive for admission.

A few questions:

Why is the Vice Presidential nomination paperwork being sent to USNA? I thought a nomination from the VP was handled by his staff. When do the VP nominations come out? I have completed an application to USAFA as well, applied for a VP nomination to USAFA, and received nothing from the AFA I'm regards to a VP nomination, or from the VP's office.

Also, why is USNA asking for an application that they already DQ'd me from completing?

I'm pretty sure that you received what amounts to a form letter that each candidate receives if they applied for the v.p. nom.

WestPoint2017 is correct. The VP nomination process is handled by the individual academies, who each may designate up to 10 individuals nationwide. Even though you may not be currently competitive for admission, that could change, which is probably why USNA probably sends that letter to everyone. SAT scores, CFA scores, etc. could all improve over time to a competitive level.
