So I just checked and I guess I skimmed over this.. it says that bleeding disorders aren't permitted. I have a Prothomben Gene Mutation but it's never affected me in my life. Could I get a waiver for it? Or will I definitely not be allowed in?

Recommend that you contact USNA directly. Admissions has a Medical Officer point of contact, and they should be able to tell you if the condition is waiverable. You can probably find a lot of opinions here, or people that have received waivers for this and that, but most medical conditions and waivers are very fact specific.

I heard a story about a recent plebe who was a "model midshipman". He ranked very highly after first semester and was well respected and liked in the brigade. In short, he was the real deal. Then one day, while in formation, he dropped and had a seizure. He had never had one before in his life. He was taken for tests and then separated. I don't know what his diagnosis was. The irony of this is profound. I probably didn't get every detail right but I bet this does happen.

It does. Various cancers, seizure disorders, mental illness, diabetes and other conditions and diseases crop up or are discovered. Best case, they are not commissionable into certain communities and can still have a career. Or they are completely non-commissionable and are separated. Sadly, there are also those who succumb. If the mid is in junior year or later, and capable of going to class, they can usually stay and get their degree and walk across the stage. They just don't take the oath.

I assume you are looking at this:

So, it's likely DODMERB will issue a DQ. Some conditions are waiverable at the discretion of USNA, some not. I don't think I have seen this particular one come up in discussion here. Following BGO's advice and seeing if you can contact the Admissions medical liaison to see if this is one of those never-waived conditions would be very useful to know at the start of the application process.
