So I am a going to be starting AFROTC as a transfer, AS250 and I am wondering how they are going to calculate my GPA. Is it going to be different than how the the college I am going to calculates it? This is because the college I am going to didn't take some of my credits from my previous colleges and it gives me a better GPA than if they would of accepted all of them.

Yes, it will be different. Make sure that your ROTC detachment gets copies of your transcript from your previous college because all of your grades will count for AFROTC - even if the credits do not transfer to your new college. I transfered halfway through freshman year and even though one class didn't transfer to the school, and none of the grades counted on my official school transcript, AFROTC kept all of them. Talk to your cadre to make sure they have all your records! Good luck :)

did the grades that your university didnt count, count towards your GPA calculation for SFT selection?

They do count. AP credits and IB credits count too. If your university has a "freshman forgiveness" program where they only use the passing grade of the class you retook AFROTC will count both grades.

Your previous college wasn't the USMA....was it?

I have a strong feeling that the entire GPA will transfer from the USMA to AFROTC.

It was intentional. I just find it oddly coincidental that two former USMA cadets are having the same concerns.
