I was notified that I had to provide additional information from my doctor, which I did. The thing is, I mailed them in myself rather than having the doctor’s office do it. Is this allowed? I didn’t think it would be a problem, but now I feel like it might.

Yes, documents may be emailed to the help desk, faxed or mailed and you can be the one to submit the information. It doesn't have to come from the doctor's office.
 
It should come from you. That way you can be sure what was sent, track the delivery, and keep copies.
