Will being one percent over the required body fat percentage and requiring a waiver have any adverse effects on admission chances?

Anyone needing a waiver has an extra hurdle to overcome regardless of the reason, so yes - it will have an adverse effect.

Not to say it can’t be overcome, but the academies have plenty of candidates not requiring waivers, so your application needs to really shine in other areas particularly against the nomination slate you first compete against.

My DD did not pass the height/weight measurement test for USAFA and admissions told her to do REALLY well on the CFA and she’ll be fine. So we’ll see what happens.
