Hello there! I am currently a high school junior and I don't know if this is the right place to post this but here we go...

On all of my summer applications for the academies (SLE, USAFA SS, USNA SS) I had noted that I wanted all three to act as my candidate questionnaires. I have just recently received a much higher ACT score and I have begun new extracurricular opportunities but I am a bit concerned since I cannot update this for Air Force or Navy. Will I somehow be able to update these on my official CQ?

Did you have your scores sent to all those places via ACT? That processing usually takes some time so if you are worried the old score may influence their decision on inviting you to their summer programs, I would reach out to admissions ( attach a screenshot of your score with your name and test date visible) explaining that you did way better this round, the scores are on their way (or send them through ACT if you haven't done so) and tell them you would like this reflected in your application to the summer programs.

My son only got a 26 on his ACT at that time and a really mediocre PSAT, and I believe it was the reason he did not get invited to USNA SS.

Yes, you will be able to update your CQ for ECs, awards, leadership, etc during the entire process (in most cases your counselor will have to send the changes). And remember they superscore your ACT/SATs so take those as many times as you can and work on try to work on the parts of the test that brought your score down.
