My DS just received a letter stating he has a waiver requested. Letter reads "USMA has a 90 day waiver processing time" By the time this is done the appointments will have all been given out. Is this ( for all practical purposes ) the end of the road even though they are seeking a waiver?
 
That's not necessarily true, appointments come out until a few weeks before R-day.
 
IMHO, the fact he has been put forward a waiver is a great sign! Congratulations! USMA typically only puts forward candidates for waivers that they want. The "90 day" is the standard line. They will work it as fast as they can pending work load and complexity of the issue. Not in the door yet, but this is actually good news, not bad. Plenty of great candidates needing to be put forward for a waiver still waiting to get the letter you got.
 
Take heart. My son was waiting for a waiver from USNA around this time last year and received it in plenty of time. It was just a few weeks....but it felt like forever. He checked the DoDMERB portal several times each day. :)
