My son has rec'd a principal nom from his MOC, is scholasitically and medically qualified and has just submitted his CFA results (which are close to the aveage scores posted) this week. Assuming he passes the CFA, will his wait for appointment notification be as long as those that are 3'd and competing in pools, or would he get his notification sooner?

He should get his appointment soon as long as he passes the CFA. The person with the principal nomination is offered the appointment as long as they are 3Q'd. From there, if he declines the appointment, the next candidate within that nomination pool is offered an appointment. So, yes he should hear fairly soon and will hear before the other candidates that are in the competing pool.

Realize that MOC slates are due to the SAs on Jan. 31. As with most of us in life, most MOCs likely wait until the last minute. Thus, USNA and other SAs have a huge influx of nom slates that they need to sort out. Thus, if the appointment isn't in the mail in the next week, be patient. If you have a principal nom and are triple Q'ed, it will come.
