Due to a series of unfortunate events, I wasn't able to apply for an NROTC scholarship and didn't go to a school with NROTC. If I transferred to a school with NROTC for my junior year, would I be able to commission through NROTC?

I would have to say very unlikely. For nrotc by the junior year you must receive advanced standing or pickup a sideload scholarship or you will be disenrolled from the unit. If you did not participate the 1st two years, there is no way they could recommend you for either. There is still OCS.

As I recall, there is a two year program but I believe the application date has already passed: http://www.military.com/ROTC/1,15281,nrotc_scholarships,,00.html

You would need to attend a summer program for 6.5 weeks in Newport, RI. It gets you caught up training wise to where your peers would be. I suspect you would still need to meet all the academic requirements and might need to double up on Naval Science courses but I can't swear to that. If you're interested it might perhaps still be worthwhile speaking to cadre at the new college about it.
