I am basically finished with my USNA application, however, under missing required documents it states that my high school transcripts are missing. Am I suppose to send in my transcripts now or wait until after the first semester to send in transcripts ?

I sent mine now and your guidance councilor SHOULD send the first semester senior year to any colleges you alert them you are applying to. I would send what you have now because some MOC will not interview unless your app is 100% done.
Send them ASAP. This was done by our school counselor. We sent them in June and they had to work to get her senior year class schedule to show up on them so make sure they are listed on yours, they just won't have grades yet. I believe they had to AP tests scores listed as well.
