So I decided to take an AP Psych class online. But the problem is that it does not count for my high school transcript because it is not credited with my school. Although it does offer a $49 verified certificate to show that I have passed the course. Would putting this on my application help even though I am taking this course online in my own personal time?

Yes, you are taking it through another school, so you would put that school as an additional program/school that you have attended--and list the class. Also, I suggest that you write to your admissions adviser and tell him what you are doing and ask how he suggests you annotate it on your application. It will open the conversation and ensure that you accurately present your academic performance/activities.

Put it on your application, but I would pass on the $49 verification code. Make sure you put in the notes or remarks on the application that it is an online course. Only reason to pay for the code is if you are taking the AP exam and they require it.
