Can you stop in the middle and then keep going or are you required to stay on your toes and hands for the duration?
 
No. (of course not).

You MAY stop in the up position for any length of time. Still in form hands, feet.

As far as I can tell, you are allowed to adjust to make it easier to hold yourself up and pause in the up position. From their CFA instructions page:

May rest in the up position, flexing or bowing the back as long as hands and feet remain in contact with the floor, and no other body part touches the floor. Must return to the generally straight body position before attempting another repetition.
 
As long as your hands and feet are the only body parts to touch the ground you're good. Resting like this still uses energy so it's best just to power through!
