My recollection is that the school pays for your first arrival, last departure and to/from your sea year ships.

It's been over 15 years but as I recall my son arranged his initial ticket back through the Scheduled Airline Ticket Office [SATO] and the school/government paid for it.. I believe that included other incidental travel expenses incurred. I think the number to call to make travel arrangements was provided in the acceptance package. When he graduated they also flew him back to his home of record. Also, as KPEngineer said all cost of travel to and from his sea year assignments was cover by the school. Again, this was many years ago, so things may have changes since then..
 
My DS is a 3C. We live in the Poconos. We drove him to INDOC and he filed for reimbursement. For his other travels (1st sailing, drill teams) the Academy makes/pays the flight reservations. Ground transport is reimbursed.

He is generally required to fly out of LaGuardia, although since his 2nd sailing is MSC and the DoD is covering cost (instead of DoT), he can fly out of our local airport. Much more convenient since I-95, the George Washington and Throgs Neck are "unfun" especially during rush hour, accidents, bad weather, bridgegate, etc...
