I didn’t even know about USNA until midway through my Junior year and I wish I would’ve taken more challenging classes. I am taking AP, Honors and College courses my senior year and I did so my freshman year. Will the fact that I didn’t take very challenging classes all throughout high school effect my application a lot?

Not necessarily. Now that you know, take the hardest classes your school has to offer, especially in STEM subjects and English. Cultivate relationships with teachers, for strong recos. And then take the SAT/ACT a few times, until you believe you’ve done your absolute best.
