Assuming you were given an e-ticket for travel, and that the NROTC unit covered your lodging, you will be paid the per diem rate for San Diego (CORTRAMID West) for the number of days you are there. One modification is if you went to sea on a ship for one or more days. Then you do not get reimbursed for meals since you subsisted from the galley.

When you return from CORTRAMID, the LT who arranged your travel is usually the one who puts in yiur travel claim for reimbursement.
 
As I recall from 4 years ago when DS went, it only amounted to about $400 or so net. It is taxable. I believe all of it stayed in San Diego. There are opportunities for R&R while there; San Diego Zoo, wild animal park, the beach, etc.
