I was recently DQ'd for IBS (Irritable Bowel Syndrome). Has anyone dealt with the waiver process for this syndrome? Moreover, is this a waiver I am likely to be granted?
 
It all depends. Do you have IBS right now, or do you have a prior history of IBS?
If you had a history of IBS and you haven't had it in over a year and are not on any medication to treat IBS, it may be waiverable.
If you have it and are on medication - I would consider the chances for a waiver to be slim - at least in The Navy.

I am not however, a Doctor. I also don't know anything about what Admissions does with waivers.
Since it's the service academy who initiates the waiver process and grants it or not, it's a wait-and-see thing for you I'm afraid.

It depends

If your eye glasses prescription is too high, then it’s a DQ.

Your visual acuity is another potential source of a DQ.
 
If USNA has already requested a waiver process be initiated then that's great and means you are competitive. I know seeing a DQ is like a punch in the gut, but trust the process. If you've not gotten a request for additional information yet then get paperwork ready in case it is requested and trust the process. Try posting on the Dodmerb section of this site for more specific dodmerb questions, but be careful not to post anything that would identify you specifically. And don't hesitate to call your Dodmerb contact... they really are ready and willing to help.
