My son (AFROTC) commissioned in December 2017. Does anyone know a way to have his commissioning certificate signed by the President?

The certificates actually bear the service signature secretary not POTUS

My DS just received his Army commission. Even though it is a Presidential commission, it is signed by the Secretary of the Army, and he was not given any options for anything else.

Why, and does your son know about this?

As stated POTUS doesn't sign commissioning certs , the specific service secretary signs them (auto signature). Heather Wilson was the AF Secretary at the time, but she may not have been in position long enough for the certs to have been printed and sent to the commissioning sources.
